Recently, as I was looking for applications to compliment the software for my GPS-Heartrate device, I found a lot free applications out there. They ranged from few years open source projects and recent ventures by big companies. Most of them support files from popular devices such as those from Polar and Garmin. Still, most still support standards based input files like XML based GPX, KML or the plain old CSV.
Web Based Apps
Nokia Sports Tracker
Nokia Sports Tracker was orignally only a mobile based application on Symbian phones but lately Nokia have added the feature to upload workout to the web and also support upload of GPX files from non-Nokia Sports Tracker devices (although the result still left to be desired..)

This PC based application have a pool of contributors with wide range of plugins available for download.
Update: After 5 months playing with all these softwares, I find SportTracks is the one I use the most and continue using.
